The deed of trust dated 3rd September 1976, under which the Centre is established, embodies a constitution for operating as an ecumenical Christian Mission and provides a base for the chaplains and ships' visitors of the participating organisations working in the area. The Centre is registered with the Charity Commission as a general charitable trust whose income and capital may be distributed at the Trustees' discretion. The registered charity number is 272077.

The Founding societies participating in this venture were The British Sailors' Society, The German Seamen's Mission, The Missions to Seamen and The Apostleship of the Sea. The Netherlands Seafarers' Welfare Society (NSWS) joined these later; however, NSWS representation in the UK was withdrawn at the end of 2000 when Captain C J Wennick attended his last full General Meeting held on 28 November 2000. The Trustees comprise 2 representatives from the five founding organisations and the Chairman, Treasurer and Secretary of the Centre Support Group Committee - to which committee the day-to-day running is delegated.
The Centre Support Group Committee (CSGM) is responsible to the Trustees for the day-to-day effectiveness and efficiency of the Centre's trading operations and facilities.
The Centre aims to be financially self supporting in that it relies on the generous donations made by the International Transport Federation (Seafarers' Trust), shipping companies and the Port of Felixstowe, as well as the operating margins of the centre activities.
Three organisations are represented at the Felixstowe Seafarers' Centre. The following representatives (chaplains and ships' visitors) are seconded to the Centre by their respective organisations:
